It's not really bad writing. The reason why she has Naksu's face instead of Bu-yeon's original face is because of Naksu's energy. In order not to run wild, the soul and the body should become one. Since Jin Bu-yeon's body clings to Naksu's energy to heal, the face of Jin Bu-yeon becomes that of Naksu because it's the dominant soul.
Yul wants to take responsibility on what happened 3 years ago (Songrim Massacre) because he already knew that Mu-deok was Naksu but didn't tell anyone about it. He's having second thoughts because Naksu was his friend and he loves her.

Master Lee used Naksu’s energy in order to revive the body of Bu-yeon. Because he used Naksu’s energy, her features including her face would take over the body.

It is Bu-yeon’s (Mu-deok) body. When Mother Jin and Mr. Lee got Mu-deok/Bu-yeon’s body from the lake 3 years ago, she was already completely petrified but because of Naksu’s soul, she was miraculously alive. When Mr. Lee revived the petrified Mu-deok/Bu-yeon’s body, the consequences of that, because of Naksu’s soul, her features including her face would be of Naksu once she completely healed. That’s the reason why her face was changed into Naksu because the soul belongs to Naksu inside Bu-yeon’s body.

Tol wasn’t cured but it was pointed out that he won’t die anymore because of his heart disease in the current loop. The plot was reversed with Tin dying on the hands of Sakda and his goons because that’s what happened before the final loop.
Well, I agree that the finale episode would have been better if it was longer and added more context on some events like GapSing but like what Jinta had said, the final loop isn’t like any other loops they experienced because it was different (including some other characters).
The problem with the final loop was it was too different from the loop before it that’s why we felt it lacked development.

It didn’t throw everything at all because Tin already saved Tol’s life on the second to the last loop but with the expense of Tin’s life. So that plot was already finished before the final loop happened.

I think the last loop was kind of different from the previous loops. It was no longer Tol who was supposed to die because of a heart disease but Tin who became his old self of not caring about life after all.
I'm loving this BL although I haven't seen the episode 2 yet. What I really don't like about this one is the changes on Tian's character. I just don't get the idea why they have to make him dumb in the series.
