Their perception of what is a bad punishment differs fundamentally. She'd gladly accept the punishment of 100 years in whatever place he was held instead of being stuck "only" 10 years in mortal realm. To him it's the reverse. He thinks he is covering up her crimes but she doesn't believe it's a crime. So from this perspective what good did he actually do to her? Does it align with her values? Did he help her achieve her goals? Did he even understand that they view world and rules differently. He made no effort for 100s of years.
It's like Lord Fan situation only LF is under obligation to look after wellbeing of his daughter. But as a husband he doesn't even have a right to act this way.
As far as cause and effect goes his choice to punish her was what triggered everything else that followed. His being arrogant , ignorant or whatever makes no difference to me.

Not sure what clips you've seen but yeah he took away her powers and trapped her in mortal world. He didn't know she was already pregnant. The clip you probably seen is where he is trapped in illusion and is forced to experience what she went through. But then again you could be talking about what actually happened when Time-goddess was showing what actually happened to FL.

She couldn't stand by and ignore mortal's suffering. When they were trapped in illusion he also couldn't stop himself from interfering and getting attached to people around him. She was just more susceptible to compassion while he himself was always aloof,cold and non-interfering type. Saying she won't do it again was just to ease his worry but it was going against her nature. And that never was going to last.
So if he wanted to be all proper deity grand but she was ready to accept punishment when they killed drought dragon. So in the end (of their mortal journey) he chose to punish her by what he thought was an easier punishment than what he got. While for her it was the reverse. After that she's on a roll. So whatever good he thought he was doing for her was actually the catalyst for everything wrong that happened after.
