It's confirmed in ep 12 that Thomas is still in Duon Village. The body found in S1 ending was Comrade Jung (his friend).
The reason why they can see the villages has a purpose in it. First, it activated because of life or death situation. Second, there's someone or something which they deeply miss and being missed or desperately wanted to meet. Duon Village> Wook's mom was there. Hyun Ji (Ahjussi's daughter) body was buried near there.
Industrial Complex 3 Village > Hyun Ji lived there before her body was found. She believed that her dad (Ahjussi) would be able to find her friends' bodies (it serves a purpose). Oh II Young was desperately finding someone who could help him (it serves a purpose). He met Thomas in Duon Village, which Thomas told him about them. II Young is the reason why Wook can see the village. There's no such thing as coincidence as Wook said.

I think the same. It was odd how the woman cried and the man seemed impatient and pissed off while doing Captain Kang and her family's death anniversary. Captain Kang doesn't seem to have any doubts with them, it would be painful if something like we suspected turns out to be true.

I thought Season 1 did very well, it was with OCN, had great responses. Season 2 rating in tvn is also decent. The show is doing well, but you're right it deserves much more popularity based on its quality. The director and writers team is top-notch, I will check out their future works.
