They could've changed the writing so that O Won Sang and his lackeys were trying to kill/arrest her with the military police so their plan couldn't be exposed and either make the Rainbow Company save her in the end or make O Won Sang capture or even kill her while Yoo Seon A was trying to escape and survive to make it more dramatic.

The revenge angle could've still come from Kim Do Gi's acquaintance from the army by saying that Yoo Seon A disappeared and he feels like something must've happened to her as she would never defect or sell arms to NK.

As far as I know, yes. For example Uncanny Counter season 2 was released on the TVN channel, while the first season was on OCN.
