I understand Master Lee asked her if she is willing to let the two souls inside and watch her daughter die or let Naksu prevail and user her energy to save the body who would now have the features of original Naksu. And she agreed. Something which is pretty weird. If the soul is dead her daughter is dead why she would rely on the body when the soul determines the origin and nature of the baby born from it (as per AoS)?
I can accept that the process leaves Naksu with Bu Yeon's blood and DNA (in a body looking like and harmonious with Naksu now) and some of her powers that Naksu can probably improve using her own former knowledge and skills but Bu Yeon ... her soul and energy are dead.

I do not share the idea that the AoS allows souls to merge. If the soul in that Bu Yeon's body is Naksu, the child she will have will be born with Naksu's energy like Jang Uk was born with the nergy of the King. The powers of Bu Yeon can be passed to the grandchild only if the soul inside is Bu Yeon.
So if Mama Jin is so sure it is Naksu and not her first daughter's soul, she would not use her as a brood mare. Somewhere she feels confident that the soul inside is or will be her daughter's one. Unless she intends to have Naksu's child and use that child but this would be farfetched.
