I'm gonna go out on a limb and say it's likely in the source. For example lots of smoking in Japanese Yaoi/Shounen Ai. It's not a "trend" more like plot related. In "Ai no Kusabi" I don't even know how they would end it without the "Last Kiss" it would be insulting to the creator (and fans) to remove such a final scene. Even in Trigun Stampede when it looked like Wolfwood wouldn't be smoking fans were readying their pitchforks.
