Do you remember when Seonga and Gyeonu went on a picnic in the beginning of Ep11? She kisses him and throws salt around him and then Bongsu gets up from Gyeonu's body and follows Seonga, that's when Bongsu got inside Seonga's body.

Later on Gyeonu visited Seonga's dream (the classroom) where he kissed her and took away Bongsu from her.

In korean folklore/myths, a spirit who wanders around or can't crossover to the underworld can be sent back by finding out their name. It's like giving them their identity back because they got lost and forgot who they were. Bongsu used to think he was the taller soldier cuz he forgot his identity but it was the child from the beginning. After they realised that, he got his identity back and could peacefully crossover to the underworld.
BTW I don't know much about Korean folklore so I could be missing something but that's what I've learnt from multiple dramas about Korean Shamanism. Hope I helped you clear up.

Seongah took Bongsu away from Gyeonu and now he possesses her. They switch sometimes but mostly it's Bongsu in her body

He wasn't possessed from the beginning, only after first half so he already had a considerable character development
