What's so confusing? Real Mu-Deok's soul is still inside her body and is helping the leads, because it has some connection to the Ice Stone (she has part of it inside her maybe). She may stay that way forever dormant, or get combined with Naksu's, or sacrificed, or something else. But possibility for Naksu to stay in that body exists.

The real Mu-Deok is a mystery connected to the Ice Stone, a part of it may be inside her body. And the Ice Stone is the source of the alchemy of souls. So she may know about the alchemy of souls more than your average person and can stop it from happening. Also she was there instead of some random girl when Naksu performed it. Was it willingly? But basically, she stopped Uk's soul from leaving his body.

I find it hilarious how dumb k-drama characters can be. Mu-Deok opened Jin clan's vault by herself from both sides and they have no clue. Nope, no mandatory spells were cast, but it must have been younger Jin.
All the evidence pointed to Uk killing Gil-Ju, from his bracelet and Mu-Deok's presence to his clothes being ALWAYS blue. Nope, must have been Naksu, who came back from the dead.
