The conclusion that I came up with to resolve this is
Ji Ling never made it out of that cave with A'Wu, A world where LWY never existed, to go through all the events up to episode 25, where she goes back in time to tell Ji Ling not to cry, don't be sad, I'll always be with you.
His loneliness won, and he took his own life.
Ji Ling did existed but he did not live past that point, this would explain Li Jie and WSG as both where created when Ji Ling was actually still happy.
We can tell from the flashback when he was sitting on Chi Wen, when he told him what he needed to do, and from the flashback with Ji Ling and old YWH. He was still talking in Ji Ling's voice, not Long Shen's yet.
What reaffirms this to me is that Li Jie in the new timeline never meets Ji Ling. In the last moment, we see that Li Jie remembers the voice calling him to find them. But he doesn't recognize the voice or the person's name.
Li Jie said in episode 27 that he had understood who he was. Yet by the end, we saw him questioning his identity…

At the end of 27, he seems happier because he has come to terms with his obsession with protecting Ji Ling, even though he cannot be there for Ji Ling anymore, since it would take thousands of years for him to be reborn. That's why his line to WSG to tell Ji Ling he has finally figured out who he is
But at 29, that obsession lingered; in the new timeline, he actually didn't recognize the voice calling for him. This indicated that he never met Ji Ling in this timeline. This shows that, although it is an obsession, it seems to transcend time.
You can say it's his obsession, but I think it's more the love between the two that transcends time, and not the obsession. As we see time and time again, love and obsession are two sides of the coin in the show.

This is no doubt a nod to Hou Yi, the mythical archer who shot and killed Jiu Ying.
Hou Yi is most well-known for his story with Chang'e, the moon goddess.
There are a couple of notable versions of this story. It typically goes like this
She drinks the elixir of immortality and ascends alone to the moon, where she becomes separated forever from her husband, Hou Yi. He remains on earth, while she lives in the cold, silent Moon Palace.
Kinda mirrors how Ji Ling became lonely after becoming Long Shen and gaining immortality, and watching people around him die.
Chang'e also became immortal and was separated from her husband Hou Yi, who eventually also died.

Itβs interesting because for YWH (Evil Butterfly version), even though the goal of removing loneliness from Ji Ling is a good thing,
