I had a similar question as you about LXY lineage, but was too lazy to look into it until you brought it up. So in ep 6 it explained that crown Prince Fangji and the Nanyin Princess was ordered to be executed because the prince wanted his dad to abdicate. This was LXY grandparents. Because of this, another royal member was given the throne. This new emperor or maybe the emperor after him couldn't have kids so one of their consort had an affair with the Nanyin sorcerer. So it's either the current emperor's 'grandfather' or 'father' that couldn't have kids thus making his 'royal' lineage illegitimate.
As for LXY, I think Prince Fangji had a son who most likely grew up in hiding (thus the new surname Li ?) and eventually had him and his older brother. And I think it's a son cause LXY's shifu's wife explained that her husband and LXY's dad was close friends and after the parents died, they promised to find the 2 boys when they went missing. If it was a daughter they would have mentioned her being closed to the shifu instead. That's why if LXY wanted to claim the throne, it would have been indisputable since he was both the current empire's legitimate heir and a royal descendant of the Nanyin kingdom as well. Found it! Ep 6 when one of the grave robbers explained the history. Prince Fangji was the crown prince, got into trouble and was ordered by his father to kill himself. So the throne was given to another royal member, the current emperor's 'grandfather'. So either that emperor couldn't have kids or his 'father' couldn't have kids and the consort cheated with that Nanyin sorcerer. Either way the current emperor shouldn't have been on the throne.

I believe the consort that had the illegitimate kid was married to the emperor that couldn't have kids. So it couldn't be Prince Fangji. I have to admit, this lineage plotline was a little confusing. Couldn't figure out which generation LXY is vs. Prince Fangji and the Nanyin princess vs. the consort with the illegitimate child.
But if I had to guess, I think LXY is the grandson of Prince Fangji and the Nanyin princess. So his father, surname Li, is the child of Prince Fangji.
