Re. Li Shan Academy, their downfall had to do with rejecting the Empresses quest for power and their objective of getting ahold of the late Emperor's edict. Remember that Ye Li's mother got the edict? She would have passed it on to her father/Ye Li's grandfather who was in charge of Li Shan Academy. They were on the side of the late Prince Ding who was ML's brother, they could have saved him - but everything went wrong as Ye Li's father's side stole the edict instead which led to the late Prince Ding's execution, and the Emperess getting her son on the throne.
