Unfortunately, that is all that young gay people will see "represented" of gay (male) life in this series: struggle.…
The overall message is that there is struggle in being gay but that it's worth being yourself and happy.
He never feels physically attracted to the girl and also clearly tells her this after they have had their relationship for a while. She eventually comes to terms with that and supports him.
He never ''turns straight'' but yes he does hide from his highschool by pretending to be straight and kissing her. However, if you look at the final episode 8 you can see he is about to come out to the classroom on the first day he attends. Showing that he does want to be open about his identity. So yes the final message being that he can be honest about who he is.

The series aims to highlight the struggle of being a gay teen in Japan yes. If you just want to see wholesome and light stuff then I would recommend avoiding this one.
However, I don't know till which episode you have watched the show but '' go back in the closet and turn straight.''' was certainly not the final note of the show. Yes the main character does explore his sexuality but at the end he is still clearly gay. I will give a more detailed description in a spoiler comment but I wanted to avoid new viewers getting a wrong impression of the show.
For once and for all, this is not "BL", nor is it "gay". It's about a heterosexual relationship, indeed a marriage,…
As of right now 2 episodes have been released and a trailer. A bit quick to just decide its not a real BL all of the sudden and immediately pull out other terms to describe it. Also from the trailer its made pretty clear that the endgoal is BL. Even the poster is two guys in male Joseon costumes leaning in to kiss.
Yes the character crossdresses initially but not because they like to crossdress and from the trailer its made clear that the character also dresses as a man later on (the poster and the trailer). The love interest is aware its a guy from the beginning so yes if he develops feelings for him (which will happen) then it would be categorised as a BL.
We haven't seen the sister for a single time so I disagree that the story is focused on her in any major way. I haven't even seen her character in the trailer so I don't know how she can be anything besides a supportive character.

Just headsup for people here in case there's interest. A rewatch party of Cherry Magic is planned by MDL users for MDL users. It will be at this date: Sat Apr 24th, 2021 ⋅ 11am - 2pm CEST (UTC+2).
Ive only seen it as VIP-only on Chinese video sites by searching the native title. I think when it becomes open to all viewers you'll be able to watch it. I don't know when that will be.
While its sometimes a bit exaggerated in the scenarios its all good fun in the end. I didn't take the story too seriously and had a good time watching it.
